Bungie have said that if the hard drive isnt in its exact original state after the new update, people will get banned. Im guessing that means it will detect the mod on the E drive, should I Uninstalll it?

If that is the case then yes i would suggest removing the backup from the E:\ partition.. You wont know for sure until you try it..
